Chapter 11 — Exercises¶
Seven exercises with worked solutions. The first three are analytical; the rest involve code, building on the GP and acquisition implementations from §11.2–§11.3.
Exercise 11.1 — Deriving EI from scratch¶
Starting from the definition \(\mathrm{EI}(\mathbf{x}) = \mathbb{E}[\max(f - f^+, 0)]\) with \(f \sim \mathcal{N}(\mu, \sigma^2)\), derive the closed-form expression \(\mathrm{EI} = \sigma[z \Phi(z) + \phi(z)]\), \(z = (\mu - f^+)/\sigma\), showing every integration step.
Solution¶
Let \(f = \mu + \sigma Z\) where \(Z \sim \mathcal{N}(0, 1)\). Then \(f - f^+ = \mu - f^+ + \sigma Z\), which is non-negative iff \(Z \geq (f^+ - \mu)/\sigma = -z\).
$$ \mathrm{EI} = \int_{-z}^{\infty} (\mu - f^+ + \sigma z') \phi(z') \, dz'. $$ Substitute \(\mu - f^+ = \sigma z\): $$ \mathrm{EI} = \sigma \int_{-z}^{\infty} (z + z') \phi(z') \, dz' = \sigma \left[ z \int_{-z}^{\infty} \phi(z') dz' + \int_{-z}^{\infty} z' \phi(z') dz' \right]. $$ The first integral is \(1 - \Phi(-z) = \Phi(z)\) by symmetry of the normal.
The second uses \(\phi'(z') = -z' \phi(z')\), so \(\int z' \phi(z') dz' = -\phi(z')\): $$ \int_{-z}^{\infty} z' \phi(z') dz' = -\phi(z')\Big|_{-z}^{\infty} = -[0 - \phi(-z)] = \phi(z). $$ Combining: $$ \mathrm{EI}(\mathbf{x}) = \sigma(\mathbf{x}) [z \Phi(z) + \phi(z)], $$ as claimed.
Exercise 11.2 — Conditioning identity¶
Verify by direct calculation that if \((a, b)^T \sim \mathcal{N}(\mathbf{0}, \Sigma)\) with \(\Sigma = \begin{pmatrix} \Sigma_{aa} & \Sigma_{ab} \\ \Sigma_{ba} & \Sigma_{bb} \end{pmatrix}\), then \(a \mid b \sim \mathcal{N}(\Sigma_{ab} \Sigma_{bb}^{-1} b, \Sigma_{aa} - \Sigma_{ab} \Sigma_{bb}^{-1} \Sigma_{ba})\).
Solution¶

Expanding the quadratic form and collecting the \(a\)-dependent terms: $$ -\tfrac{1}{2}(a, b) \Sigma^{-1} (a, b)^T = -\tfrac{1}{2}(a - \Sigma_{ab} \Sigma_{bb}^{-1} b)^T P^{-1} (a - \Sigma_{ab} \Sigma_{bb}^{-1} b) + g(b), $$ for some function \(g\) of \(b\) alone. Setting the joint mean to \(\boldsymbol{\mu}_a, \boldsymbol{\mu}_b\) (rather than zero) merely shifts the conditional mean by \(\boldsymbol{\mu}_a + \Sigma_{ab} \Sigma_{bb}^{-1} (b - \boldsymbol{\mu}_b)\).
This identity is the workhorse of every GP regression formula.
Exercise 11.3 — UCB and explicit trade-off¶
For the upper confidence bound \(\mathrm{UCB}(\mathbf{x}) = \mu + \kappa \sigma\), show that:
(a) In the limit \(\kappa \to 0\), UCB reduces to greedy maximisation of the mean.
(b) For \(\kappa = 1\) and Gaussian posterior, UCB equals the \(84\)th percentile of the predictive distribution.
© The acquisition is monotonically increasing in \(\sigma\) for any \(\kappa > 0\). What does this imply about the explored/exploited regions?
Solution¶
(a) Trivially: \(\mathrm{UCB} = \mu + 0 \cdot \sigma = \mu\).
(b) Under \(\mathcal{N}(\mu, \sigma^2)\), the \(p\)th percentile is \(\mu + \Phi^{-1}(p) \sigma\). For \(\Phi^{-1}(p) = 1\) we have \(p = \Phi(1) \approx 0.8413\), i.e. the 84th percentile.
© Since \(\kappa > 0\) and \(\sigma \geq 0\), the partial derivative \(\partial \mathrm{UCB} / \partial \sigma = \kappa > 0\). Therefore UCB prefers high-uncertainty inputs at fixed mean. The implication: UCB always rewards exploration to some extent. Setting \(\kappa\) very small does not eliminate the exploration bonus, only attenuates it. The trade-off knob is \(\kappa\), but the direction of preference for uncertainty is fixed by the sign of the second term.
Exercise 11.4 — RBF kernel and length scale¶
Plot the prior covariance \(k_\mathrm{RBF}(x, 0)\) for \(x \in [-5, 5]\) with \(\sigma_f = 1\) and length scales \(\ell \in \{0.5, 1.0, 2.0, 5.0\}\). For each, sample three functions from the GP prior at 200 input points. Describe how the sampled functions change with \(\ell\).

Observations:
- \(\ell = 0.5\): samples are very wiggly, oscillating many times across the plot range. The kernel is "narrow"; only nearby points are correlated.
- \(\ell = 1.0\): typical scale of variation matches the kernel width.
- \(\ell = 2.0\): samples are smoother, with two or three lobes across the plot.
- \(\ell = 5.0\): samples are nearly linear or quadratic over the plot range — the kernel correlates the entire range strongly, so the function varies slowly.
The length scale is the characteristic length of variation. Choosing \(\ell\) too small leads to overfitting; choosing it too large biases the function to be excessively smooth. Marginal-likelihood maximisation (§11.2.5) selects an \(\ell\) that balances the two.
Exercise 11.5 — Compare EI and UCB on the Branin function¶
The Branin function is a standard 2D BO testbed: $$ f(x_1, x_2) = (x_2 - 5.1 x_1^2 / (4\pi^2) + 5 x_1/\pi - 6)^2 + 10(1 - 1/(8\pi)) \cos(x_1) + 10, $$ defined on \(x_1 \in [-5, 10]\), \(x_2 \in [0, 15]\). It has three global minima with \(f^* \approx 0.398\). Run BO with EI and with UCB (\(\kappa = 2\) and \(\kappa = 5\)) for 30 iterations each, starting from 5 random initial points. Plot best-found-so-far versus iteration for each strategy and compare.

Typical results, averaging over five seeds and converting back to the minimisation objective (\(f_\text{best} = -y_\text{best}\)):

EI converges fastest. UCB with \(\kappa = 2\) is competitive. UCB with \(\kappa = 5\) over-explores: it spends many iterations probing distant parts of the input space before finally locking onto the minimum basin. With more than 50 iterations the gap closes, and UCB with large \(\kappa\) has the advantage of stronger theoretical regret guarantees on adversarial functions.
The take-away: EI is a good default for moderate budgets. UCB is the right tool when the user wants explicit control over exploration or worst-case behaviour is the concern.
Exercise 11.6 — Active learning for CGCNN¶
Modify the CGCNN training loop of Chapter 10 to add an active-learning component. Given a pool of 5000 unlabelled candidates and a budget of 500 DFT calculations, design and implement a strategy that selects which 500 to compute. The objective is to minimise the validation MAE on a held-out test set.
Solution¶
The active-learning workflow:
- Train an initial CGCNN on a small seed set (say, 100 random candidates).
- For each remaining candidate, compute an uncertainty estimate via a deep ensemble: train \(K = 5\) CGCNNs with different random seeds and take the prediction variance.
- Select the \(n_\text{batch}\) candidates with the highest variance (pure exploration) or use BALD/EI-style scoring.
- Compute DFT on those candidates, append to the training set, and retrain.
- Repeat until budget exhausted.

Empirically the active-learning loop, compared to random sampling at the same budget, reduces test MAE on Materials Project oxides from ~0.085 eV/atom (random) to ~0.062 eV/atom — about a 27% improvement for the same DFT budget. The gain depends strongly on the initial seed set: with too few examples (e.g. 20) the ensemble variances are miscalibrated and the active learner can be misled.
A more sophisticated variant adds a small uncertainty-weighted MAE term to the acquisition, biasing acquisition slightly toward candidates whose label, if revealed, would most improve the predictor — but plain max-variance is a strong baseline.
Exercise 11.7 — Multi-fidelity BO¶
Suppose you have two oracles for predicting band gaps: an MLIP-based estimator that costs \(c_\text{cheap} = 1\) unit and has noise standard deviation \(\sigma_\text{cheap} = 0.3\) eV, and a DFT oracle that costs \(c_\text{expensive} = 100\) units and has noise \(\sigma_\text{expensive} = 0.05\) eV. With a budget of 1000 units, design a BO strategy that uses both. Compare to single-fidelity BO using only DFT.
Solution¶
Single-fidelity DFT BO can afford only 10 queries, each with low noise. Multi-fidelity BO can mix: say 200 cheap queries (cost 200) and 8 DFT queries (cost 800).
The multi-fidelity surrogate models both oracles jointly: $$ f_\text{cheap}(x) = f_\text{true}(x) + \delta(x), $$ where \(\delta\) is a GP-modelled discrepancy. We train a single GP over the augmented input space \((x, \text{fidelity})\).
The acquisition function is the multi-fidelity expected improvement or the multi-fidelity knowledge gradient — both incorporate cost explicitly: $$ \alpha_\text{MF}(x, m) = \frac{\mathrm{EI}_\text{MF}(x, m)}{c_m}, $$ where \(m\) is the fidelity level. The acquisition is maximised over both \(x\) and \(m\) jointly.
BoTorch's qMultiFidelityKnowledgeGradient implements this directly.
Typical results on band-gap optimisation:

The multi-fidelity strategy locates the optimum substantially more accurately because the cheap MLIP queries provide a dense map of the candidate space that the sparse DFT queries refine in the neighbourhood of the optimum. The DFT queries are highly targeted, which is exactly the point of multi-fidelity BO.
A caveat. Multi-fidelity BO assumes the cheap oracle is correlated with the expensive one. If the MLIP makes systematic errors in exactly the chemistry of the optimum, the multi-fidelity GP will be biased there, and the DFT queries will be misdirected. The correlation between fidelities is itself estimated from the data, so the algorithm is somewhat robust to this — but checking the posterior discrepancy \(\delta(x)\) as the campaign progresses is prudent.
This is the final exercise of the chapter and the most realistic in its setup. Multi-fidelity BO is the modern standard for chemistry-oracle problems; the budget savings versus single-fidelity campaigns are substantial, and Chapter 12 will return to this idea when discussing foundation-model-driven discovery.
